There’s also the consideration of if you intend to purchase any refills.  The +100 to a skill may or may not allow you to pass more skill checks during your first run, but it won’t allow you to pass any more after a refill.  The antimatter bonus gives you an extra minute initially plus an extra minute every time you refill.  So if you don’t plan on buying refills I’d probably go with the extra skill, but the more refills you intend to buy the more you should lean towards extra antimatter.
